The film has a deep storyline and is obviously set within the Johto League. This doesn't seem to be in the list of official pokemon films so i can only assume it was a straight to video extra, which is good for any fan of pokemon who wants an explanation of happenings and events after the first movie, even though it is set 2 or 3 seasons later.

They don't seem to really stick to the anime well, so it's all mostly speculation and I don't think it's possible to pinpoint them directly after a certain episode.

But this is as close as I've been able to get. So far I've come up with this: The Origin of Mewtwo takes place before the anime even began. With the begining of the movie taking place before the episode, and during the episode, then the bulk of the rest of the movie taking place after that episode. The movie could take place anywhere during these two episodes, and I'll try later on to pin-point it even further. I can't seem to put them anywhere convincing.

Though later, I'll try to slip them in somewhere where they will make sense, even though that may not be where they need to be. If anyone feels that any of this info is wrong, feel free to post and tell me what I can fix.

The 6th movie could take place right after "Now that's Flower Power" as the same fireworks are set up by Mr. Big that the carnival uses later on. I think it's fairly obvious that the movies take place between which episodes they debuted in Japan.

Just like the Rukario movie takes place after the Mt. Moon episode but before the Noland ep. As for the 7th movie, what is there that disproves it? I'm simply going by what I've found sifting through episode lists and summaries on various websites, and thusfar I haven't found a single one that mentions anything about those two movies taking place anywhere. That's all I mean by that.

But thanks for giving me some idea of where they may be. What is Pokemon Season 3 called? Does Netflix have all of Pokemon Indigo League? Why does Netflix only show 52 episodes of Pokemon? Will Netflix add more Pokemon Indigo League? Will Netflix add more Pokemon seasons? Where can I watch all seasons of Pokemon? What Pokemon comes after Sun and Moon?
